I have a 84 xj with a 2.5L and a 5 speed manual tranny in it and a 89 cherokee with a 4.0L and a automatic tranny. can the 5 speed be bolted to the 4.0L without major modifacations?

I dont think you want this motor unless u plan on a complete rebuild. there is play in the pistons and it is in pieces right now. has bout 250,000 miles on it.
Check witch 5 speed you have in the 2.5 some of the early 5er were a bit weak for the 6 banger. If you got to have that OD then a NV3500/3550 or the AX15 hold up well and drop in (more or less). Else some of the "T"s are rock sold. You could be a real man and get a NV4500 I did The new 6 speed with that sweet 4.5 to 1 first gear is holding up nicely too. At least I have not read a lot of bad mouthing anyway. Luck NEWBEE !!!!!!!!!!!!!
